What's the usable height inside the main compartment?

The depth of box from underneath the removable top tray is 95mm: From the top rim of this lift-out tray it is 42mm in depth the top of which sits 10mm below the rim of the box.. Due to the reinforcing on the underside of the box lid there is 20mm of usable space. When the lid is closed - and due to its construction - it actually overlaps the base this would leave a depth of approximately 62mm of usable space from under the lid to the top of the removable tray. I hope this make sense.

Will A4 paper fit comfortably into either the main compartment or the drawer?

Yes comfortably, but only the main compartment. Even though there are removable dividers in the lower pull-out drawer, there's a fixed tray near the front that prevents paper from sitting properly in it.

Can this tool box be locked?

Yes, there are two protruding plastic lugs pre-drilled to take a padlock
