Theoretically yes, if it's the proper polarity as this only detects a single polarity and ignores the other.

Is there any reason why this would not work with an ebike controller in place of the typical external hall speed sensor?

This is just on/off, I suspect the hall speed sensor is more complicated than that. But if you're replacing a single on/off sensor, and can provide the proper power to it... and the controller only needs the single signal wire... it may work.
